The 'halt' and 'reboot' scripts unmount filesystems just before disabling
swap areas. However, if there is a swap file (not partition) defined, the
filesystem on which it resides will not be unmounted cleanly (because the
swap file is still active at this point) and so gets fsck'd on the next
reboot.

Changing the order of the unmount and swapoff commands fixes the problem.

Just a clarification - it's not that it won't be unmounted cleanly - It won't
be unmounted at all. Thanks for catching this one.
